Should we anonymize the paper submitting to CMT ?

Please conform to the general guidelines for ISBI papers - I don't think there are any additional rules for the challenges. The only caveat is that you cannot show the final performance of your algorithm in the paper, simply because that information will not yet be disclosed. But you can still report on our internal evaluation and/or the performance in the development phase as determined on this platform.
